weird behaviour for double first episode

It seems that any series that has a double first episode (i.e. that I have merged episode 1 & 2) has renumbered the episodes so that there is a merge of episode 0 & 1. There is no episode 0 on these series and the rule still says merge 1 & 2. All of the other episode then jump up one, so episode 3 becomes 2 etc. This throws out any subsequent merges as well as rename wanting to rename the entire series.

How do you need to name the first file in a series that is a double episoded for it to be considered merged and processed as 2 episodes not just 1?
