I have only recently come across tvrename and i am loving it.
There seems to some confusion with the episode numbering of Warehouse 13.
TVDB (and therefore tvrename) says the first airing was S01E01 (Pilot) however EZTV says the first airing was S01E01-E02. So now what EZTV says is S01E10 is infact S01E09 according to TVDB.
Can tvrename be made to account for this?

Sure can.
Expand the show in "My Shows", click on "Season 1", then hit "edit" at the bottom. First, add a rule to Split episode 1 into 2 parts. Next, make a rule to Merge episodes "1" and "2".
The order you do this is important, and once done it will have:
S01E01-E02 - Pilot (Part 1) - Pilot (Part 2)
S01E03 - Resonance
If you don't like the default episde name for the first one, you can enter a custom name for the merge rule.

OK, I've had the same issue but this approach does not solve my problem. What I want is for TVRename to see the file containing S01E10 and know that this is actually S01E09 and rename it to that. I don't think there is any way to account for "Scene" mis-numbered episodes? My approach has been to just manually rename the episode before I run TVRename.

Nope, you can't use tvrename to renumber. It treats the season and episode numbers in the file as the truth, and never changes them. The problem is that if you renumber when renaming, each time you run the renaming check, the number will go down by one.
I had been thinking about adding an option for finding missing episodes in your download folder, where it'd apply an adjustment factor then (on episode and/or season number). So, it'd only apply the first time an episode is moved by TVRename into your collection. I might get motivated to do this when Mythbusters gets going again, as the scene is usually wrong in both seas+ep.

Thanks for the pointer but i am looking for the same thing as ScoopD. I use your TVrename to tidy up for mediaportal's "TV Series" plugin, which also uses thetvdb for its info so the season and episode numbers need to be correct.
Your solution of applying an adjustment while finding/moving missing a episodes would be teriffic. I look forward to seeing that in a future release.
