tvrename will not automatically merge episodes - you have to do it manually.

In the my Shows tab go to the series and the season for the episodes then press the edit button at the bottom of the page. This brings up a list of episodes for the season and the ability to customise them using Rules. Click Add to add a new rule. You want to merge (choose the merge radio button) then add your episode numbers in the two boxes below then click OK and OK.

Depending on your filename the program may not be able to determine what the file is referring to. There are patterns that the program will be looking for to work out the file. If the example you have given has S05e16e17 in the filename and TV rename can't pick it up, try putting a space or a dash between the two episodes (S05e16-e17).

Made some test with Tv show BONES season 4 episode 1 and 2

original file: Bones - S04 E01-E02
result: nothing found

original file: Bones - S04 E01 E02
result: nothing found

original file: Bones - S04E01-E02
result: bones S04E01 - The Yanks in the UK (1).avi (and it is telling me in the missing that I miss Episode 2)

At the website of Tvdb the episode 1 and 2 are listed separetly
1 The Yanks In The UK (1) 2008-09-03
2 The Yanks In The UK (2) 2008-09-03

Any suggestions ?

So you have to merge the episodes as per the instructions above. You have it recognising the file and associating it with the episode. You have to tell TVRename that those two episodes are in one file.

TVRename will never automatically merge the episodes (currently - who knows what the future will bring) or detect that from your name they should be merged. You have to do this manually.

The instructions are out of date, but this section has not changed. Have a look here
