Ability to set more than one folder for a season, and/or adjust those that were automatically added. (All done by editing the show in My Shows) It should carry across your old settings without any problems... hopefully.
Folder Monitor now has a "Full Auto" button (bottom left) that'll do a whole lot of searches on thetvdb.com to guess your shows. If it doesn't find an exact match, you'll have to do it manually.
