I have all my Series in their own folder. Followed by a folder with the season number.
eg:
TV \ SeriesName \ Season \
TV \ Lost \ Season 1 \
Can I now only add the "SeriesName" folders to the FolderMonitor and tvrename also looks in subfolders for episodes. Or do I have to add all my Season folders instead?

Either add the seriesname, or just put "TV" into the "monitor folders", and it'll look through all subfolders of TV, skip the ones already in your "My shows" tab, and skip any in the "Ignore" list on the folder monitor screen.
Hit "Check", then cross your fingers and press "Full Auto". It should get find the TheTVDB ID code for each series, and (in your case) identify them as "folder per season". You can then either select a few, and hit "ignore", or select a few and hit "add these", or "Done" which will add everything ID'd ok to "My Shows".

Does tvrename also interprete German Foldernames for Season eg: "Staffel"?

It does I only had to change "Season " into "Staffel " in all the series
